For distribution, You need to obfuscate all the python files except the bootstrap one's(run.py/app.py/routes.py).. Since the . so files are binary files generated from compiled .c file, it already sets a linkage in the binary code(Hypothetically).

Following the above steps of obfuscation, You can run your Flask Obfuscated App similar to Non Obfuscated Flask App.
